Yes there is, and if I remember correctly you park at the restaurant paid parking and you get your parking ticket redeemed at the restaurant when you show them your entry ticket for the museum. I remember it being confusing too and that is what we had figured out last January

You buy the tickets at the entrance. Just make sure you check out the attraction tour times which you may find on the official visit Galveston site.
